Diagnosis
The prerequisite for automatic configuration of the storage categories and repositories is as follows: For a category to which a repository is still to be assigned to, all other categories of the same document area are either NOT assigned to a repository on an HTTP content server, or they are assigned to a repository on the same content server. In your system this condition is not satisfied.
